It seems whatever I do the link hover color (on the top level main menu text) will not change from turquoise green even though the underline color and hover background color on the submenu items do change (using the admin panel setting). If I can avoid playing with the css file it would be preferable although making a hardcode change to that file will be sufficient.

Mind for theme updates though, hope you are using a Child theme. The theme Options solution should work too, if you let me have a look at your setup I could tell you why it isn’t.
