I have an area called success stories that I want to use the portfolio template page for, BUT, I want to be able to contol which portfolio categories appear on the main page and which categories are available from the drop down

By default all items show in that template + all categories appear in the Filter drop down.
If you want something custom you will need some bespoke coding. You can create a new template off of the existing portfolio-three-column.php and modify it according to your needs.
