I’ve followed the guide in the docs but when installing the WPBakery Visual Composer it says:

Directory already eksists /customers/f/f/f/hjertetouren.dk/httpd.www/test/wp-content/plugins/js_composer/

What should I do to fix this?

Well just as it says you may already have the plugin installed. Make sure you remove the existing one (disable, delete) then install the VC that comes with the theme. :)
