I have a custom post type : “Courses” wich have some meta fields created via ACF Pro
I need to design single-course.php
How can i do it ?
Do i have to create a layout using a page and Visual composer and after integrate is in single-course.php using do_shortcode function
or is there a another way using by example : Custom Post Templates extension provided ?

This is a question that is not related to theme support.
Simply check some tutorials on creating custom post types and their corresponding templates.
Check this out for example:

I would use a child theme so that future updates don’t mess up your CPT.
